I hit a rut 2 months ...It will get better soon man. I hit a rut 2 months back with my inner knee and had to take almost 2 weeks off. It was a bursitis issue. Most time off ever for me. I cross-trained quite a bit and slowly got back into it. I was shocked because I pay a lot of attention to strength training and injury prevention. I feel having such a cushioned shoe was part of the problem for me, resulting in some muscle imbalances around my knee. I since switched to a NB minimus and feel better off than before.
